We quantify metabolic rates of periphyton assemblages using standard oxygen change techniques in 300mL light and dark BOD bottles in triplicate. Using YSI dissolved oxygen probes and meters, we measure dissolved oxygen change as the difference of initial and final oxygen concentrations over a two hour incubation. We calculate net primary productivity and respiration rates in units of oxygen and carbon, then normalize to the organic content (ash free dry weight) of the incubated periphyton. From each site, approxiamately 500 mm^2 of periphyton is added to water from each site in a matrix design, the remaining 12 bottles are controls. Combinations for the matrix design that are used with both light and dark bottles include: TS/Ph4 Periphyton x TS/Ph4 Water ; TS/Ph4 Periphyton x TS/Ph5 Water; TS/Ph5 Periphyton x TS/Ph4 Water; TS/Ph5 Periphyton x TS/Ph5 Water; then controls soley have ambient water.
